Ren Amamiya is about to enter his second year after transferring to Shujin Academy in Tokyo. Following a particular incident, his Persona awakens, and together with his friends they form the “Phantom Thieves of Hearts” to reform hearts of corrupt adults by stealing the source of their distorted desires. Meanwhile, bizarre and inexplicable crimes have been popping up one after another…

While playing a ritual-like children's game called "Persona", students are knocked unconscious. While asleep, they encounter a man named Philemon who bestows several Personas upon them. When they wake up, the youths discover they can summon Personas.

This manga is based on the 3DS game of the same name. Highlander Lindis Fern's help is requested in the far away city of Etria, where an organization called the Radha hires him to explore the Yggdrasil Labyrinth and discover the cause of local earthquakes. Soon, the highlander discovers an amnesiac girl in a futuristic tube inside of a run down ruin, and meets fellow investigators from the Midgard Library.
